It is all to do with the employment contracts in place.

The dispute is between TfL and their direct employees and that is predominantly staff that operate the traditional tube lines and stations.

Where the line and/or the stations are operated under contract such as is the case with the Liz line (MTR Corporation run the line on behalf of TfL and operate many of the stations under contract) then they weren’t affected.  London Overground services, Croydon Tramlink and Docklands Light Railway weren’t affected yet are still part of the TfL network, fare structure, etc.

Where this does get complicated is at shared stations some of which are run exclusively by the contracting company (e.g. Paddington Elizabeth line station and therefore remained open) or by TfL but have shared services (e.g. Canada Water on the Jubilee and London Overground lines where the station is run by TfL and was therefore shut even though only Jubilee lines trains were impacted).

[BTW not all the Underground has a fourth rail - the very short and incredibly uncomfortable Waterloo and City Line (affectionally known as The Drain) is a third-rail system]
