There are two implementations of IPsec based on Conduits using Java http://www.tml.hut.fi/Tutkimus/IPSEC/toc.html and at http://www.glue.ch/~hueni/conduits/SIGBEER-mai.html. A year ago, I came across an interesting description of a similar implementation done by University of Tokyo. Unfortunately I do not have the link handy.
