7-Eleven and Japan Post Office are good places to use ATMs.

Both can be found in the Queen's Shopping Center, right across
the bridge from Pacifico Yokohama, the IETF venue.

I've done a couple of websites too:

These are (obviously) mostly geared towards those localities,
but both contain generic info that you might find useful. Of
course, all such collections do become out of date.
