My experiences even before getting to Atlanta...

I had a direct, but not non-stop, Delta flight from TLV to ATL, with a stop at JFK.
The time between arrival and re-departure was scheduled as 3 hours.

At JFK, as first port of entry, we had to deplane, go through immigration, 
go through customs, and then go back through security 
(I checked, there is no way to avoid the 2nd security check).

Timing :
 immigration (at 5:30 AM on Monday morning)  1 hour 15 minutes
 customs  30 minutes
 security (15 minutes)
 TOTAL 2 hours plus walking time back to departure gate.

Yes, there is a difference between direct and non-stop.
