It's one application meaning one on-line form to fill out, but it may be two fees - it doesn't tell one the fee until the very end and during the application process you choose which programs you want to enroll in so it might charge more for multiple programs. Nexus requires going to a Canada border station for the interview so it isn't convenient unless you live near the border or coordinate applying with a trip to Canada.
